چکیده

Fluorescently labeled size standards are indispensable for genotyping via an automated DNA sequencer. Microsatellites, amplified fragment-length polymorphisms (AFLPs), single nucleotide polymorphisms (SNPs), and random amplified polymorphic DNA (RAPD) can all be assayed on platforms such as the ABI Prism® 377 DNA Sequencer or the ABI Prism 3100-Avant Genetic Analyzer (both from Applied Biosystems, Foster City, CA, USA), but each requires a fluorescent marker that typically is purchased from a commercial vendor. These markers are often prohibitively expensive. Indeed, the cost of size standards can exceed that of the genotyping assay itself. Cost-effective method to synthesize a fluorescent internal DNA standard for automated fragment sizing.

We describe a simple and cost-effective method for the synthesis of an internal fluorescently labeled DNA standard for fragment sizing using an automated DNA sequencer. A set of primer pairs labeled with ROX was developed to amplify 12 DNA fragments, 58-417 bp, derived from a conserved region of plant chloroplast DNA. These amplified fragments were mixed together, constituting a fluorescent int...

An integrated microsatellite length analysis using an automated fluorescent DNA sequencer.

Analyzing microsatellite instability (MI) in malignant tumors is thought to be useful for screening cancer patients to identify those patients with a higher risk of developing second malignant tumors. In this paper, we report a new, accurate, and efficient method of detecting MI using an automated fluorescent DNA sequencer and a computer that automatically calculates the size, height, and area ...

High-throughput SNP genotyping by allele-specific PCR with universal energy-transfer-labeled primers.

We have developed a new method for high-throughput genotyping of single nucleotide polymorphisms (SNPs). The technique involves PCR amplification of genomic DNA with two tailed allele-specific primers that introduce priming sites for universal energy-transfer-labeled primers. The output of red and green light is conveniently scored using a fluorescence plate reader. The new method, which was va...

A simple method for automated allele binning in microsatellite markers.

High-throughput fluorescent genotyping requires a considerable amount of automation for accurate and efficient processing of genetic markers. Automated DNA sequencers and corresponding software products are commercially available that contribute substantially to increased throughput rates for large-scale genotyping projects. However, some conceptually simple tasks still require time-consuming m...

Template-directed dye-terminator incorporation (TDI) assay: a homogeneous DNA diagnostic method based on fluorescence resonance energy transfer.

A new method for DNA diagnostics based on template-directed primer extension and detection by fluorescence resonance energy transfer is described. In this method, amplified genomic DNA fragments containing polymorphic sites are incubated with a 5'-fluorescein-labeled primer (designed to hybridize to the DNA template adjacent to the polymorphic site) in the presence of allelic dye-labeled dideox...
